I heard or read Flannigan say that there was a hand shake agreement when he came across that if got offered a longer term contract (ie more than just this year) he would be allowed to go

If Chad went down in week 1 & 2 then Flanno would have had to play Junior there for the whole season. Big ask for a rookie halfback. If he goes down now he's only going to have to do about half a season. Plus, Hodko wasn't great anyway, so he might feel that Jr can do just as good a job.
